This Beacon uses the GA4GH Beacon API specification v1.0.1 and is provided by the Bioinformatics Research Group at the University of Leicester, in conjunction with the Cafe Variome adopters.
Start and end positions
Start and end positions can be defined, allowing you to search a range of bases, you can enter a single position or a range of positions for each. The start and end
position of variants within the database must match single positions precisely or
fall within the range specified to be returned as a match.
If you wish to have a specific start or end position and a range for the second position use the range option and set minimum equal to maximum for the specific position.
Switching from precise to range positions will not delete any values entered into the boxes, if you leave values in both precise boxes and then switch to range positions then the precise positions will be used for the search instead.
Leaving a single precise start or end position and then filling out all of the range options will search the range values. In general complete precise searches take precedent over complete range searches and complete searches take precedent over incomplete searches.
Variant type
You can now select the variant type you are interested in. Variant types are based on the VCF 4.2 specification section 1.2.5. To query a SNP leave the variant type as All and supply either an end position with an alternate base or just the alternate base.
Results Display
You can choose whether to show the results from the inidividual datasets, if set to All then all dataset results are displayed, Hits displays only datasets where a matching variant was observed, Misses displays datasets where no matching variants were observed and None displays no dataset specific results.
